Why Your Pokopia Partners Go Missing In The First Place

Before we talk about ways to locate your missing Poke-pals, let's understand first why they disappear, and sometimes for a very long time, in the first place. Pokemon in this grand title work on a semi-autonomous behavioral system, where instead of following your every command, they instead react to the environment as you develop it.
Here's how your Pokemon might behave in Pokopia :
- Wander and interact with any resource around them
- Interact and communicate with their colleague Pokemon
- Get stuck in certain terrains and biomes
- Work on a task you previously assigned to them
- Be left behind and lag if you are too quick to move
So technically, your Pokemon don't disappear, they're just lost in a sea of data, still somewhere in the huge world of Pokopia. Not just in the area you usually expect.
Fast Travel (Fly Or Teleportation)

One of the most effective ways to locate your seemingly lost Pokemon is to teleport or fly next to them. You can do this by going to your Pokedex in the menu and selecting the Pokemon you want to locate. Once selected, press the plus (+) button to activate the Search feature. Once activated, you need to look for Pokemon with the abilities Fly and Teleport.
Pokemon like Pidgey or Pidgeotto possess the Fly ability, while Pokemon like Slowking have the Teleport ability. So just speak with either of these Pokemon while Search is active, and they'll offer to use their abilities to take you to the Pokemon you're looking for. Just like that, you have located your missing buddy. But if you plan to take them somewhere, like back to their home, for instance, just be patient and make sure they can follow.

Once active, talk to any Pokemon and one of the message choices will be about looking for someone. Select that.
The Pokemon will then give a general direction on where to go and keep following the trail until you find the Pokemon you're looking for. Again, this may not be as intuitive as Method number 1, but if all else fails, this one doesn't, or as mentioned, if you can't find the Pokemon that will Teleport or Fly you.
Nothing As Sweet As Honey

Now, for a, er, sweeter method for locating Pokemon in Pokopia, is a technique trainers have been using even on the mainline games and that is using honey to lure Pokemon. Of course, it goes without saying, but before you can use this method, you need honey first, and you can get these natural sweeteners by having a Combee or a Vespiquen in one of your flower bed habitats, as it produces honey for you.
Once you have collected honey, select the habitat of the Pokemon you're looking for and slab honey all over it to lure the Pokemon back in. The sweet scent should be enough to bring them back home, Tom & Jerry feet-off-the-ground style. Guess even in Pokemon, the way to Pocket Monster's heart is through its stomach.
